Technically, air passenger duty is the responsibility of the carrier -- in the same way as paying National Insurance on their payroll is the responsibility of the airline.
So how BA pays this is up to them. They might choose to show it as a line item on your invoice, but it's not like they're collecting it on behalf of HMRC. The amounts BA owes to HMRC have no direct bearing on what they are allowed to charge you or me.
Absolutely, they can charge as they like, but for certain starting in Dublin results in their outgoings being much reduced, and they are not reflecting that considerable saving in what they charge the customer.
