Website states there are 2 departures daily: 8 and 9 am from Sun Moon Lake; 1 and 2 pm from Alishan. Unfortunately there isn't an English website.
If you can ask someone to call, the number is 04-8321141. Else you can register for an account when you get a local number, and ask someone familiar with Mandarin to assist you on booking the tickets. On my last ride it was practically empty so driver couldn't care less about checking our reservations. But I would probably reserve ahead just in case you bump into a large group.

Depends on what you like to see. Taroko is known for its geologic landscapes resulting from collision of the Philippine and the Eurasian plates. Visit there to see soaring mountains and steep cliffs; Alishan is formerly a logging site. Visit to see century-old cypress, mountain mists, and the sunrise. Sun Moon Lake is a scenic highland lake.
