I had this issue a few years back and chatted with an online help person to fix it. It may be due to the fact that too much time had passed between when your phone connected to the inflight Wi-Fi and when the messages were sent. My understanding of the way the verification can work is that they give open connections to the internet for a minute or two, allowing your phone to receive a text during that time. After that time window is passed, you cannot receive the message.
There is a workaround though that worked when I got online help and hopefully still works. Just disconnect from the wifi, and reconnect. Then immediately restart the registration. I am not sure if I had to reboot the phone as well, but give it a try on your next flight.
