I asked Virgin if a CO codeshare flight operated by VS is eligible for Flying Club miles, and the answer was negative:

"...all codeshare flights are definitely excluded from the Flying Club partnership agreement. You can however earn the miles through Continental's frequent flyer programme.

This exclusion is explained in point 15 of the Flying Club terms and conditions:

15 CODE SHARES
15.2 Continental Airlines:
Continental Airlines: Code share services operated by Continental Airlines with tickets bearing a 'VS' flight prefix will earn miles. Tickets with 'CO' prefix will not qualify for miles.

Your forthcoming flight will have a CO prefix and so will unfortunately not qualify to earn the miles through your Virgin Atlantic flying club account.

As stated in point 16j of the terms and conditions, Continental Airlines is one of our Flying Club partners and so does qualify for miles. However this does not include any codeshare flights with a CO prefix, even if the flight is operated by Virgin Atlantic. "
