Have you selected the seats on your new flights? It implies the system should know this and you would not be charged. If you were charged a second time I would file for a refund via the on-line form.
I've changed flights on bookings where I've paid for seats already many times, and it has never recognized that I've already paid for seats. The online seat selection always tries to charge me again.
When this happens, I call in and explain that I had paid for preferred seats on my old flight, the flights have changed, can they reselect my seats (tell them which ones you want from the new flight's seat map.) They've always done it without any problem.
