I have an overnight at the Haneda airport and booked the Royal Park Hotel Tokyo at the airport. I just learned that I have to exit through security to access the hotel, but there is a section of that hotel that is within the security zone, --the Airport Transit Hotel. They have 6-hour or 12-hour plans.
Depending on how long your transit is and what time you arrive, the Villa Fontaine might be a better choice.
