Like I said, it's 110k + $25.90 one way with booked through AA (the taxes and fees will probably be more coming back, since the US only charges $5.60 on departure but much more for arrival, and most countries charge a lot for departure). You can see this by just doing a search for NYC-CGK on the AA app or website, using miles.
JL also flies NRT-CGK so you could drop the KUL layover if you can find space. The problem is that lately, JL intra-asia award space has been scarce. But who knows if things will change by the time you are ready to book. If you can find that even one way, you can use AS miles for one direction, since then you will not be using multiple partners. Also AS allows stopovers on awards, so if you have any interest in stopping in Tokyo for a few days (or as long as you want) you could do that at no additional cost.
