I believe that JFK has a rule against bags being checked overnight. I ran into this once -- AS policy allowed me to check my bags through from a 10pm arrival to a 7am departure but the computer would not allow it. Turns out it's JFK policy.
JFK does have desks where you can leave bags overnight for about $25 per bag. I wasn't getting a hotel (I just went to Manhattan until the bars closed and then came back for my flight) so I made use of that. I can't remember which terminal it was in (it was not the one I was using)
