I was looking at November dates. Possibly further in the future things may equal out more as EK fares may be lower further out.
Also I would expect there to be an EK-codeshare number on these Aegean flights. So at some point I'd expect these Aegean flights to be bookable from the EK website. This would add a lot more potential customers as the EK/A3 flights have quite different timing, therefore completing each others schedule.
For these +64€ per direction I'd take EK's plane without a second thought, even though I'm accumulating miles with Aegean!
Skyscanner shows a difference of around 150€ return, however this includes a 25kg bag with Emirates, while on the other hand it's only Aegean's light fare, so the real difference is mich smaller!
Also be aware, that if you're planning to use vouchers to get upgraded, you'd need at least a flex or comfort flex ticket, since the prices discussed here are for booking class P (not eligible als light, which is also the case for U and T, which are currently mostly available for sale).
Business class is around 400€ or 30% more expensive on Emirates.
Of course, even with a small premium EK would be a better deal and more comfortable seat. But like I said we are hardly the typical flyer. A random non-aviation enthusiast from Asia traveling to Athens with a transfer in DXB won't pay too much attention to the aircraft type.
