Ticketing question: Itinerary involving multiple fares on one ticket

Ok, apologies if this has been asked before, but I can't find a specific answer to this question which is tickling my mind.

My problem is this: how do travel agents get an itinerary involving several fares and airlines on a single ticket, in order to get bags checked through and avoid any issues in cases of delays

I am looking for a return flight from TBU to ZRH. I can find for instance FJ to HKG and then EK.

Or, I can book on CX website NAN-ZRH-NAN and add a separate FJ TBU-NAN

However...

These are always separate tickets. And what bothers me is the connection risk luggage checked through.

So bottom line: how do you ticket / design the trip so that a passenger is "protected".

I have seen a ticket issued by FJ, with the same PNR and same ticket number, combining several airlines, all the way to ZRH. It had a combination of various Fare codes

If I write to FJ will they issue such a ticket for me too or is this only a travel agent can do? Do I have to go through a travel agent or can I do it myself?
