I had exactly the same issue last year with a delay on multiple bookings to JFK. Paid quickly in full on one, not the other. The 261 regulations make no distinction with revenue/reward tickets. Just chase them via the online complaint form quoting your reference number. They will pay up eventually. No need for anything more extravagant in my experience.
