Property just following program rules, can't fault them for that.
If a suite is important, I will only book a property where I can use a SUA (or negotiate the paid upgrade). IMO if you're expecting a free upgrade to a premium suite, you're setting yourself up for disappointment.

But you got waived destination fee and free breakfast and were offered 4 pm checkout? All that together is more than you'll get from pretty much any Marriott or Hilton in NYC.
