I believe this is true. Searching for it temporarily pulls it from inventory, so that might have been why they weren't seeing it. When you called back this morning, had your re-searched for it on aa.com? Or did you simply call without searching again?
And, yes, they'd have to cancel your upgrades and reapply them to a new PNR. This could have resulted in your losing your upgrades entirely if the C upgrade inventory wasn't restored.
