That's exactly the danger.
Once you "reveal" yourself to be a Flying Blue member, the number is automatically associated with the booking, even if you did not want or attempt to add the Flying Blue number to the booking.
And it is incredibly sticky.

There may be other Skyteam members which, if you were to look up the reservation, may give you the option to add an FFP number. In the past, at least Garuda and Saudia used to allow this, but I cannot vouch that this is still the case.
However, even in those cases, they don't necessarily remove the FB number, but rather add another number on top of the existing number. And when there is more than one FFP number associated with the booking, it can be unclear where the miles post. However, at least when FB was the first number associated with a booking, they seem to be quite diligent about being the one to post the miles.
As an alternative to going to the checkin desk, you could possibly ring the airline and ask to have the FB number physically removed, and the other number added. However, I think this is best done at the airport on the day of travel.
