I don't agree with this at all; English signage is everywhere and you'll find English-speaking staff at the major stations. Major trains, like the shinkansen, have Japanese and English announcements. Stations can certainly be big with plenty of people milling around but I don't see that as any different to say, an airport.
Personally I'd do the train; they're so convenient, punctual, and low-stress in Japan. Kyoto - Shinagawa - Haneda is easy
