Then there comes the issue of form of payment... I guess that I can pay a Bonvoy reservation using the AA Shopping feature and then either pay with my Citi AA card or my AmEx Bonvoy card... will have to see which one give me the maximum return, Any advice the more experienced regulars have with this would be greatly appreciated.

If you use aadvantageeshopping.com, then there's no issue whatsoever and you can totally double-dip in Bonvoy benefits and AA LPs. You're just redirected to marriott.com to book the room -- make sure you pay attention to the rate type, as there are some exclusions in the fine print of the aadvantageeshopping.com site (e.g. AAA rates are not eligible). Generally commissionable rates are fine. You're booking a room directly through Marriott and you get all the standard Marriott benefits. And you don't pay through AA here -- you pay Marriott directly and should use whatever card you would normally use to pay for Marriott stays. I do this on a regular basis.

This is different from the AAHotels program, formerly RocketMiles or BookAAHotels. There you get NO Bonvoy benefits, only AA benefits, and usually payment is made to the third party company that does the booking. There's a ton more information on this on the AA forum.
