We are baaack!! And yes, we managed to make the three minute connection, though it became a minus-2 minute connection as our train from Prague got there late by five minutes. The train to Vienna waited for us, and literally left the station right after we boarded it. Thankfully, it was a cross platform connection - from the last coach to the last coach for us :-)
