Because NY E-Z Pass asks you not to register a rental car to your E-Z Pass account (and it's not even possible if the rental car is already registered to another E-Z Pass account) you will be subject to the rental company's toll charge if any particular toll does not get charged to your E-Z Pass account. But if your transponder is working and is properly mounted, the likelihood of such an occurrence is low. As long as every toll you are subject to gets posted to your E-Z Pass account, you should be able to get any "double" charges removed, if they should occur.
Be warned you can also be charged by PlatePass, even if you do register your transponder to the license plate (as I did with my North Carolina transponder). Half my tolls on an Orlando trip did not register to my transponder account, even though I had it in the vehicle and the plate registered to it. I still had to pay the toll-by-mail rate for those tolls, but the admin fee was waived after I sent the confirmation of the added vehicle.
