Itinerary was valid on the Oneworld site and it let me make the booking. However, Qantas are claiming the itinerary is invalid due to it having 18 segments. Obviously, it was 16 on the OW site. My understanding of the fare rules is that it talks about "city pairs" and therefore this should be two segments, as the system thought also.

LGA-JFK is a separate segment.
From the rules:
A minimum of three and a maximum of 16 segments, including surface segments between any two airports, are permitted for the entire journey.
The concept of coterminals does not apply to Oneworld explorer tickets since the advent of e-tickets.
