I want to book a oneway VIE-ATH-JHK. The Aegean website wants to send me VIE-HER-ATH-JKH the next day, which is silly. Yes, VIE-ATH-JKH comes with a 7 hour layover, but that's fine with me. The deeplink from Google Flights to Aegean doesn't work.
Have you tried booking it as a multi-city on the A3 website? VIE-ATH and then ATH-JKH. That normally throws up the same prices as you see elsewhere but sometimes there are discrepancies.
