I don't know if this is similar to what happened or not, but in the past I've worked for companies who used booking portals via Concur through their corporate travel agent (ie. CWT, for example). In some cases, Concur was pulling in hotel rates from 3rd party OTA's in addition to the corporate agencies own negotiated rates. I had to be careful when viewing these rates because they had different cancellation schemes and some were not eligible for points.
It really sounds like this is what happened here. They tried to save $$ by using 3rd party OTAs and I ended up with the short end of the stick.
