I remember booking a rate at the Villa Fontaine Grand with onsen ticket and breakfast included. I stayed in June, checked in for one night around 11pm, and I was given a very late checkout time of 1pm by default. I asked to extend it by an hour, and it cost around ¥2000 IIRC. Onsen was very nice and surprisingly busy for the late hour.
