Staying airside is ideal, especially since you have less than 3 hours between separate tickets at HKG. Otherwise, you'd have to clear arrival formalities, collect your bag, and head upstairs to check in with QR. While HKG is quite efficient, keep in mind QR counters close 1 hour before departure, so you really wouldn't have much room for error.
Agree with all of the above, the only thing I would suggest in addition is at HKG would be to approach the gate staff dealing with the QR flight and ask them to check your bag has been correctly routed from CX to QR, show then your bag tag(s) you got in TPE. Try not to do this last-minute so there is some time if your bag for stuck for the baggage system to be kicked and correctly routed into the QR container in time for it to be loaded. If you have lounge access the lounge agents (at HKG this is going to be CX) can usually do this on QR's behalf, or staff on the transit desk if you want to get it done ahead of boarding.
