Schengen is not same as the EU. Cyprus is not in Schengen so AMS, which is in Schengen, will not be particularly bothered by what you did in Cyprus.

I can't imagine what flight schedule could be "significantly worse" than a short haul at 0330 followed by another presumably around 0600 which also involve trying to cross a de facto border in the middle of the night...
