Did you account for possible schedule changes/delays when booking JFK-DOH and MNL-ZAM separately? Had you booked DOH-MNL before it was removed from the schedule, you'd end up in pretty much the same predicament, since it'd offer no protection to rebook either JFK-DOH or MNL-ZAM.
It should be fairly evident in the coming days whether this is a temporary removal or an actual cancellation. Although if it were the former, they'd usually zero out the inventory rather than remove the flight entirely.
