We did the transfer at Federal Circle to the Howard Beach train in July. Federal Circle was pretty crowded as there were a lot of airport employees making the transfer to get to the employee parking lot at the Lefferts Ave AirTrain stop, but we didn't have any trouble and it only added a few minutes to the trip.
