As others have mentioned, put it in with the advanced passenger info for your next booking and it will(may?) appear prepopulated in subsequent bookings.

It is probably worth checking in at the gate and getting a physical boarding pass for your return journey, and giving your Global Entry number to the desk agent, that way you'll get to use TSA Pre on your way out. I couldn't find an easy way of getting the KTN on to my online boarding pass for the return journey but a desk agent can certainly sort it.
