Most agents will refuse to allow you to check a bag if you are flying standby, but there's no actual rule against it if you manage to find someone who will do it. The reason most will refuse is that, while it's standard practice to put your bag onto the first flight to your destination, it doesn't always happen, and they don't want you to show up at EWR and for your bag to be stuck waiting for your original flight.
