Next time, maybe you can ask nicely and see if the CX agent on the phone will hold the booking for you for 1~2 days, if you booked LHR-HND via phone.

JL has married segment control, so even if LHR-HND is available and HND-SYD is available, this doesn't mean LHR-xHND-SYD is available. Assuming the connection is available and the time in HND is 24 hours or less, your itinerary can be ticketed as a one-way redemption ticket.

Both HND and HND//NRT are transits (within 24 hours), right? I concur with percysmith that MNL-xHND-CTS-xHND//NRT-MNL should be bookable, if not online than via phone. You may experience some pushbacks from inexperienced agents, though.
