We have a decent Bonvoy war chest as well and are actually doing two separate stints in Tokyo, for the initial visit to Tokyo we are doing AC Ginza which was a good points value. For the return to Tokyo is where I am looking at Hyatt Regency Tokyo. I am also considering Marriott Tokyo (which doesn't look all that great but I can do cash with points and not destroy our budget) and the MESM which you are saying is pretty sweet, however again that is going to end up being a lot of money out of pocket.

I am hesitant to pick some of those hotels you mentioned that are further outside the city center, but the pricing is appealing.

Anyways, I think I am going to go ahead and book the Hyatt Regency and be done with it. I have been checking the prices/points off and on for Hyatt and Bonvoy as if they are going to magically change in my favor and clearly that isn't happening anytime soon.
Whether or not the GH is "4 to 5 times nicer " than the HR depends on one's perspective and one's objective! For me, I prefer the GH even at a much higher price point because I want to be in Roppongi (I am also fine with Shinjuku but I like Roppongi better), I can upgrade to a suite at the GH using a Suite Upgrade Award (the standard rooms at the GH are also nicer), and the breakfast at the GH is much better! Those are my priorities.

I mentioned the HR Yokohama and Tokyo Bay to you only as examples, as I am not suggesting that you book there. I think that you did the right thing by booking at the HR Tokyo and do enjoy your 2 trips.
