I also called Japan airline in the US and they also deny boarding when the nsme do not match exactly.
Understand your opinion but not sure how things such as the TSA are relevant here. I have also flown in the US and to/from the US without booking using my middle name.

As noted by others, agents will always err on the side of caution with advice. That is not how JAL (or any other airline) practically apply it, however.

Ultimately you need to be comfortable with it, which obviously you're not, so you've done the right thing by rebooking the ticket.
