I have a slight preference for JAL due to their Apex Suite J seats on the 777 and 787 (vs ANA's staggered J; haven't tried The Room yet). It's a very slight preference, as I enjoy ANA's staggered J very much. Other than that, the 2 airlines seem virtually identical to me.
