Checking in and the bags going through aren't related. I'd check in for the CX flights on CX and the BA flight on BA website at their check in opening times. BA will send the bags through to Haneda on one ticket. I'd then give the tags to CX when you first encounter them in Paris just to check the bags are showing all OK on their end.
