What is the booking class for the MEL NRT segment, and the NRT ŚMEL segment? You are probably in a booking class that puts limits on the seat selection for the one direction and not the other.

Generally what you see when you go to manage booking on the JAL website the options available for your combination of booking class and status. Calling will not change this. More seats will be released, if still available, at the time of online check in.
