Multi-city vs connection - different availability? Possible disadvantages?

I was searching for J availability on a FRA-BKK-SYD connection and could not find any using the oneway search option (I only need a oneway flight). However, when entering the exact same flights via the multi-city search option as FRA-BKK and BKK-SYD I was able to find J availability without a problem on the exact same dates and flights. The website quotes the fare and fare rules correctly as FRA-SYD in J bucket.
My questions:
1. Is this normal to encounter different availabilites when entering the same segments via the multi-city search? Maybe a married segments issue?
2. If I book the connection using the multi-city option, do I face any disadvantages (especially concerning missed connection and luggage through checking)? As far as I see the two segments will still be issued on one single PNR and ticket, right? So I should be fine if FRA-BKK is delayed and I miss my "multi-city connection" to SYD.
