Just an update for anyone else in this position, apparently it happens sometimes with Emirates, I could not get anyone to reissue the tickets, or provide written reassurance that things would be ok.
I am pleased to say check in at the airport was smooth with no issues whatsoever, so three days of worrying was a waste of time. But thank you for your advice
