I’m in exactly the same boat. Happened to be at JFK so I thought I’d ask. The officer took my passport and Nexus card and allowed me to walk in. The wait was about 10min. However in the end they said they can’t do it because they only have access to GE database and Nexus is a separate program. He’s nice enough to say he’ll call headquarters to request permission and asked me to call back on Monday to confirm if they get it. He said only CBP at the boarders and preclearence facilities has access to Nexus, which is why it has to be done there even though CBSA has nothing to do with US APEC cards.
So I called JFK again and the officer said he checked with headquarters and I had to do it at the Canadian boarder because CBSA also needs to interview me... He was genuinely trying to help it seems. It's a bit weird that you can change your citizenship status just with CBP when you have Nexus, but you had to get Canadian approval to get the APEC card.
