Checking you bag through and getting a boarding pass are two different things.

AC & EY have interline baggage agreements so the agent doing the check-in should be able to check the bags through even on separate tickets. Does the agent know how to do it/will do it is, of course another issue. I've found a polite but firm insistance and a "I had it done recently" also helps.

For check-in if you can check in online for the EY flight that should get you through, but with a 9 hour layover, I would consider a trek airside, maybe even use an Airport hotel shuttle to get to a nearby restaurant. 9 hours is a long time in YYZ
