I just wanted to update this thread to say that I did decide to try my luck by following ftrichard advice and submitted my folio to Marriott and asked if the fee that I paid for the front desk upsell to a suite is eligible to earn Marriott points. I figured the worst that can happen is that I wasted 5 minutes of my time.

Less than 24 hours later they responded that they deposited the applicable amount of points in my account and I checked and they were in fact there - 9000 points (6000 base + 3000 bonus) for the $600 I had paid. So it seems that Marriott did in fact deem those charges as eligible for earning points and that it's somehow different than a points and cash booking. I'm glad that I did end up reaching out to them.
