I do not know if this helps the OP but when I use Amex I can almost always book cheaper fares on American Airlines website for domestic travel versus Amex. Amex travel website and online does not offer the cheapest fare. If memory serves correct the same has been on some Delta and Air France.

If the OP is correct and with my experience it would be nice if a large banner displayed cheaper fares available if booked with airline direct.
