This will require a manual check and override each and every time given the online check-in systems don't support multiple nationalities.
Do they support residency documents? E.G. flying from the US to Germany, would the system support a US passport and a German national ID Card (Personalusweis) ? I would think the system would allow this somehow,. For example, travelling with a Turkish passport and a German ID card should get one into Germany, but without the ID card (or a visa) the passenger would be denied boarding.
