Note that simply connecting through JFK or BOS from ATL as part of a single ticket won't save any more as you will still be charged ex-ATL fares (fares are based on O&D and not hop-by-hop). You need to book ATL to NYC/BOS positioning flights on separate ticket to take advantage of cheaper fares out of JFK and BOS.
