I will be flying from IST, does that mean I will have to clear immigration and customs in LJU? Visa required for US passport holders? How long would that process take?

Does LJU have luggage storage service?

What is the best way to get to downtown from the airport? I have heard airport taxis will charge an arm and a leg.
As a US passport holder, you do not need a visa for short tourist or business trips to Slovenia (or any other Schengen Area country) for stays up to 90 days within a 180-day period. Typically the immigration process is fast.. it can take anywhere from 15 minutes to an hour.

Ljubljana Airport does provide a luggage storage service from what I know.

If you're travelling during day time you should grab a shuttle and go for Ljubljana or Bled...if you're staying for longer or returning I would recommend giving Slovenia a few days and see the cities, try the food and go on an activity like canyoning in Bled or something like that.
