Often for LCCs it is specific counters for specific flights. I have not flown Zip yet, so I don't quite know how they do it. The logic is that it is much easier to close check in right on the dot when the counter only does check in for the one flight.
Zip is not as busy as all that yet. So there is not going to be counters open all day for sure, but there will be some overlap here and there.
Based on online reports, they do it by flight as suspected.

Unlike other airlines which segregate check-in desks based on cabin of travel, ZIPAIR segregates them based on destination. In addition to the flight to Singapore, a flight to Bangkok was checking in at the same, creating two different lines. Make sure you join the right one!
