MCTs exist at airport level and any airline specific rules exist as exceptions from the basic rule. It's entirely feasible that airlines have full control over the exceptions, I don't know.
I guess that makes some sense, since inter-terminal transfer buses/trains and security arrangements etc are generally provided by the airport. Then the airlines get to come in and create specific conditions if thye so wish [mostly that they think the airport's MCT is too optimistic].
