Which airline are you arriving at Istanbul. If it's TK, they would through check baggage on separate tickets even on a different airline which would avoid all the hassle of going landside, etc...
You could just stop by the SQ transfer desk before transfer security and check-in there ( note that you must show up 60 minutes before departure at least in order for the system not to offload you ).
Also just in case, I would allocate at least 4 hours for personal comfort in these cases, just in case things don't go correctly.
