1. the passport was added to the profile and it sounds like since then there’s been no issues
2. since when is that the point of TTP? Up until this year I have always had to at least briefly talk to an officer with just my American passport which is in my profile. This year there was not even a print out and I still had to interact with an officer before proceeding.
nothing in the CFR you quoted above says anything about the passport used for eligibility, whatever that even means. Did you just make this term up? You submit all your passports during application and interview process and as long as they are valid they should be acceptable for entry.
As far as OP is concerned, it sounds like they should at a minimum visit an enrollment center on arrival and add their second passport for future usage.
