That rule doesn't necessarily state that it has to be the same passport as used to apply for the TTP. Keep in mind that GE is given to a person and a passport is merely a travel ID.
If the OP adds the second passport via the GE portal, I'd argue that the OP has sufficient proof to establish his/her identity in front of a border officer, if the officer wants to see further documentation on top of the GE card.
Can a 2nd passport be added online? I don't see a way to do so on TTP outside of renewal.

I agree this is minor. For entry purposes, CBP will match just by name and/or DOB if necessary.

Not by air except for Canadian preclearance but it really for NEXUS not GE.

You can't apply Preclerance experience in Canadian airports to CBP operations at non-Canadian airports. Passport exemption for USA/CAN citizens flying to US apply only when using a (NEXUS) kiosk at Canadian Preclerance airports.
