I've tried a couple of roundtrip searches for the three alliances on multiple dates (01-31 Jul, 01-31 Aug, 01-30 Sept) and averaged the lowest Economy and Business fare below. Chose BUD as starting point as its not related to any alliance in specific. Very unscientific but gives an impression.

BUD-DUB AFKL Economy: 339 euro, Business: 705 euro
BUD-DUB *A Economy: 279 euro, Business: 467 euro
BUD-DUB OW Economy: 594 euro, Business: 984 euro

BUD-NYC AFKL Economy: 814 euro, Business: 2433 euro
BUD-NYC *A Economy: 703 euro, Business: 2105 euro
BUD-NYC OW Economy: 771 euro, Business: 2090 euro

BUD-HKG AFKL Economy: 2047 euro, Business: 7808 euro
BUD-HKG *A Economy: 1299 euro, Business: 4032 euro
BUD-HKG OW Economy: 1174 euro, Business: 2745 euro

So yes, at first glance AFKL does often seem to be more expensive on their lowest fares. But that doesn't mean that their fares are unjustified. Flight times may be better, fewer stops, and/or people may just prefer flying AFKL and pay a little extra. And that person preferring AFKL over *A or OW may not be you (or others complaining) but there are other options that can be chosen.
