Update: After further clicking around on the website instead of the CX app, this was the message shown to me:
"Based on the information you provided, additional visa details for your Passport xxxxxxxx are required by local immigration officials. Please ensure all documents and corresponding visa details you entered are correct and up-to-date."
So it would appear that the CX system no longer knows that citizens of a neighboring ASEAN country like me don't need a visa to Malaysia - despite me having flown CX on this exact sector many times in the past without any issue.

The problem is, the details of and/or the exceptions to the general rule tend to be that complicated, implementing this in IT is extremely difficult. Given the fines an airline can get, when a passenger turns out to not be illegible to enter the country are high, the check-in IT simply denies the boarding pass (or the check-in itself), whenever there might be an issue. And the issue needs to be resolved at the check-in desk. Even Covid-19 limitation remnants could be there in the IT, despite the limitations itself already removed.
